CIS/GCB 535 Final Project & Paper

Example questions:
  group patients into risk categories based on gene expression data
  group genes into potential functionally similar groups based on gene expression data
  analyze conservation of a small number of genes across multiple species
  look for transcription factor binding sites (TFBSs) in a set of co-regulated genes
  look for common motifs in relatively small sequences (e.g. from Chip-chip data)

It *is* acceptable to replicate work that has been done by someone
else; you might also want to apply the method from one paper to
another data set.

Projects can be done individually or in teams of two.

For the project proposal, please hand in a brief (1 page) description
of what you propose to do, including

  1) what question you will address
  2) what data you will use 
  3) what method you will apply
  4) what software you will use
  5) references to two papers which applied similar methods to similar data sets

You might start by looking for (5).
  

Your final paper should describe
  the question being addressed 
  the methods used to address the question
  the data used
  your results
  an analysis of the results
    including, as apprpriate, ROC curves
  references
